Bootstrap is an HTML, CSS and JavaScript framework that allows you to build Responsive Design Web sites.
If you want to convert and existing site to Bootstrap, you will need to replace the structure of your documents as well as the style rules; but not necessarily the scripts. The scripts are required only if you wish to use the Bootstrap JS components.
Having said that, I suggest that you start afresh.
