Yes, that's how its supposed to work. Each program has its own algorithm for rendering RAW photos, plus in addition, the Canon software makes use of the in-camera settings to decide how to render the photo, while Lightroom does not make use of the in-camera settings.

Nothing is wrong. You cannot make the images look the same in both programs without tedious manual effort (if then).
Let me also suggest that the goal of using Lightroom should not be to make images look the same as other software. The goal of using Lightroom should be to make the images look as good as possible (which in some cases would be better than the Canon software). Along the way, there are many tools you can use to help, such as creating a develop preset (which can include camera calibration profiles designed specifically for Canon cameras) that are applied to every image at import to get you a more pleasing photo right at import.
